My guess is that your solution contains multiple projects which point to the same intermediate directory. That is, force-delete the output directory of the build before you start your nightly. In VS2005 and later, projects that don't depend on each other can be built in parallel so that if the same working dir is used, you can get file conflicts like What should I do to make this work?
If you wish to continue this conversation start a new topic. Two or more of the non-dependent projects are configured to use the same Intermediate and/or Output directory. If nothing else works, you can schedule a watchdog script a few hours after the build starts and check its status; if the build fails, the watchdog should restart it. VS2005 works fine.

Chances are you stopped a build or something else borked while building, and those files are (for some reason) set read-only or other. Worst option restart visual studio, this should solve your problem. User-mode programs should see no difference. Visual studio was complaining about not being able to open vc100.pdb.
