Is there a listing provided somewhere in the build error list that would tell you? You'll know which .refresh files to update by noting the error report and which referenced files are listed there. In my case I did some odd copy or moves of website files, and then I deleted the old project folder. Validating Web Site D:\ProjectFolder\Website\web.config(129): Build (web): Could not load file or assembly ‘System.Web.Extensions, Version=1.0.61025.0, Culture=neutral, PublicKeyToken=31bf3856ad364e35' or one of its dependencies. I've got no idea what caused it, but by simply re-installing the toolkit into my project with NuGet, that fixed it. This appears to be directed by a file in the Bin folder attached to the .dll in question.
Select Browse tab from the dialog box and point it to the ajaxcontroltoolkit.dll file.
