The %SystemRoot% drive can only be checked and errors fixed before Windows comes up (or inside the Recovery Console). When I run chkdsk from the command prompt and click on Y when prompted Y or N it does nothing until I reboot. The System File Checker will scrutinize system files to assure that all are where they should be and none are corrupted.

    Sometimes it seems to get stuck and does so every time. It is a Crucial m4 SSD by the way and SMART values are perfectly fine. An easy way to run Check Disk is from the command line in Safe Mode. I however have no issues aside from chkdsk annoying me.
